Injection timing may be set wrong... or possibly a boost control problem. I'd vote for the timing, since it would need to be reset when the pump was replaced....

Probably the coolant temp sensor. These are common failure items on A4 TDIs. Cheap and easy to replace. See my post a couple days ago for replacement steps....
